Aquando da subida ao trono de D. João I, uma questão suscitada entre o abade Afonso Martins e o arcebispo de Braga fez com que este último conseguisse do Papa uma autorização para a extinção do Mosteiro. Este intento não foi conseguido, mas a antiga casa passou então a comenda. As principais obras que hoje se detectam no Mosteiro datam do século XVIII, altura em que se levantou a nova igreja. Os acabamentos interiores só ficaram concluídos em 1755, decorrendo as obras da igreja em paralelo com as das dependências conventuais. De 1780 é a Capela do Santíssimo Sacramento e merece atenção particular o conjunto de talha rococó que decora a igreja, um dos mais importantes do norte do país. O Programa de intervenção de emergência e o Plano de recuperação, reabilitação e valorização que o IPPAR actualmente tem em curso visam preservar o que ainda subsiste, sem perder de vista a possibilidade de agir globalmente sobre o Mosteiro num futuro próximo.
